Before I go any further I would like to get some thoughts on this. 

How is the melody?

How is the harmony?

Are the instrument ranges alright?

I think the first part of the initial melody is very nice, but the second half is very repitive, i have this problem too sometimes, you get a nice idea, but then you don't know how to finish.

Also when you do the two voices together, some notes clutch which sound not very relaxed, while the atmosphere is very cloudy , I would fix that.

The attempt at counterpoint in the second half is admirable but falls short. They cause a lot of unwanted dissonances in resolution and it'd be better to look at the structure of the bass chord as a way to determine which non harmonic tones work the best with each other (i.e. in tonic Eb minor, the 6th clashes with the fifth, but if the second melody is a 4th, they can resolve together).
The melody is generally okay. Flutes are known for gamak style articulations so maybe play with that, since the atmosphere is relatively cinematically fantasy.
